I have more or less the same problem, but my printer didnt recognise any file. I have also experienced this, and I found out that it is caused by the last file I tried to print. The printer does not want the file name "End Bar 1 Print. I think the word "End" at the beginning of the filename has something to do with it.
I came across this problem over the last few days, I was making an 'end-cap' during a project and then everything alphabetically after this file was missing from the SD card. I didn't realise this, so I was re-formatting, downloading tools and all-sorts before coming across this post.
If I had not turned off the option in Cura to add the machine name as a prefix so I could read more of the filename on the screen , I probably would never had known it was a thing! Thank you so mutch about this post! I also noticed that's reading it becouse using simplify 3d connecting to the Any it does read the files in the sd, but does not show them on the printer screen.
How big is the card? I found that some 64gb cards have been too big to recognize, even when formatted correctly. I was able to format it to only 32gb and then it worked.

You can try to clean the endcode up to the bare minimum, i think there is some unnecessary movement right before G28, especially in X- and Y-direction check for G20 or Gcode in start-code inch or mm with G20 inch you have probably a problem with X Y There was a G21 code in the startup code from Cura which I already commented out. I had G21 commented out in Cura 3. It seemed that my problem started after upgrading to 3. I commented it out in 3. I've also tried backing down to 3. My testing is showing that the problem is not in the slicer but in the printer. If it was one motor that stopped, then I could see it being bad cable, driver or motor. But in this case it is two motors that seem to stop during homing while the third keeps moving. What's odd is that the effector always crashes to the X or Alpha column, which means the other two motors have stopped at the same height, regardless of the height at which they started homing.
